Preheat your oven to 375°F (190°C). Cook the pasta according to the package instructions until al dente. Drain the pasta and set it aside.
Sauté the Onions and Garlic:

Heat the olive oil in a large skillet over medium heat. Add the chopped onion and cook for 3-4 minutes, until softened. Add the minced garlic and cook for an additional 1 minute, until fragrant.
Prepare the Sauce:

Stir in the marinara sauce, dried oregano, basil, red pepper flakes (if using), and a pinch of salt and pepper. Let the sauce simmer for 5-7 minutes to allow the flavors to blend together.
Assemble the Casserole:

In a large mixing bowl, combine the cooked pasta with the sauce mixture. Stir in half of the shredded mozzarella cheese, Parmesan cheese, and sliced pepperoni. Mix until everything is well coated.
Bake the Casserole:

Transfer the pasta mixture to a greased 9x13-inch baking dish. Top with the remaining mozzarella cheese and additional pepperoni slices. Bake in the preheated oven for 20-25 minutes, or until the cheese is melted and bubbly, and the casserole is heated through.
Serve and Enjoy:

Once the casserole is done, remove it from the oven and let it cool for a few minutes before serving. Cut into squares and enjoy!
